This is related to #99 and #131, but different enough to warrant a separate issue. Recently, I fixed regression Gaussian03/ortho_prod_freq.log, which is an ONIOM job, so that only the real (whole) system is parsed. Eventually, we probably also want to support parsing the models systems, as fragments.
