This replaces the secret flutter update-packages --upgrade with a destructive flutter update-packages --force-upgrade that actually goes and pins every dependency and transitive dependency in every flutter package to the same version.

These are not part of the public APIs, but it would still be useful to have docs to understand this code 2 months from now. When complex enough tool code breaks, people other than the author tend to just disable it rather than fix it.

What's the advantage of lockIsOverride being an optional parameter over a plain setter (or mutable field)?

This:

if (!lastDependency.parseLock(!lastDependency.parseLock(line, filename, lockIsOverride: ...)) {
  ...
}

Is the same as this:

if (!lastDependency.parseLock(!lastDependency.parseLock(line, filename)) {
  ...
} else {
  lastDependency.lockIsOverride = ...;
}

Except in the latter version, the intention to create a side-effect is more clear.

It's unclear what the difference is between DependencyKind.overridden and _lockIsOverride being true.

PubspecHeader sounds like it's something at the top of the file. I had to read the code to realize that it's not. Maybe PubspecSectionHeader?

This value changes are you scan the file, and indicates the section the scanner is currently in. A better name might be currentSection.

This command could also have a dry run mode, which would allow you to write a test that does not modify the pubspecs.

Since the pubspecs are under git's control, every run is a "dry run" really.

Will this change fix the problem of flutter update-package being unable to fix "Package [...] has conflicts:" from flutter analyze?

If not, I frequently find that I have to run flutter update-packages --upgrade when I'm switching branches. flutter update-packages is not sufficient. At that moment I do not have the intention to upgrade the pubspec.yaml files (I'm only switching branches).

This will end that problem once and for all, because it's now impossible for there to be conflicts.

Might be worth mentioning what will cause pub upgrade to move our dependencies up. From what I can tell, we rely on "any" version constraint.

It contains every line of the pubspec.yaml (some pairs of lines end up in a single object in this list, but that seems a bit detailed to list here).
