I'm for now perfectly happy with a pacman package from Chaotic AUR.
The program will load a user configuration file at
$HOME/.config/btrfs-desktop-notification.conf, If it is not available, it will fall back to the default config file at/etc/btrfs-desktop-notification.conf.
README.md could be updated a bit after the changes which added more search locations.
The logic changes look good to me.
As a configuration option was just dropped due to becoming obsolete, if you think that your software has users who have a custom config, I would heavily recommend having a deprecation notice for TIME_INTERVAL from the config files. Just a quick mention that the core logic changed from polling to streaming which made the option obsolete.

I thought whether or not all config files (starting from the least important) should be read and have the values be overridden each time but I came to the conclusion that this feels more like a footgun than a good thing to have.
