Neuroscience Bioinformatician Multi-Omics Location Email

Welcome to my computational neuroscience playground! I'm a Doctoral Researcher at Universitätsklinikum Freiburg specializing in multi-modal brain analysis, building bridges between high-dimensional omics, spatial transcriptomics, and morphological phenotyping to decode brain function and pathology.

🎯 Expertise

📍 Spatial Biology

  • Spatial Proteomics: multiplexed immunofluorescence
  • Spatial Statistics: SpatialDE, SPARK, neighborhood analysis, cell-cell interactions

🧬 Multi-Omics Integration

  • Cross-platform Integration: scRNA-seq + spatial + morphological data fusion
  • Integration Methods: WGCNA, MOFA, Seurat v5 integration, Harmony

🔬 Quantitative Morphology & Imaging

  • High-content Analysis: CellProfiler, ImageJ/Fiji pipelines
  • Morphological Phenotyping: Feature extraction, cluster enrichment, trajectory analysis
  • Calcium Imaging: GCaMP analysis, signal processing, event detection

🧠 Neuroscience Applications

  • Microglia Morphology Atlas Construction: Multi-modal mapping
  • Neurodegeneration: Multi-omics biomarker discovery in Alzheimer's/Parkinson's
  • Brain Tumors: Glioma microenvironment, spatial heterogeneity
  • Neuroinflammation: Microglia/astrocyte activation state

🛠️ Technical Stack

Primary Languages: R, Python, Bash
Analysis Tools: Seurat, Scanpy, MicroFaceV2, CellProfiler, Squidpy, Giotto
Workflow: MagiCAL, MicroFcae, Docker/Singularity, HPC/SLURM
Visualization: ggplot2, ComplexHeatmaps, plotly, Shiny dashboards
